Overview
You wish to know if there is a correct or recommended way to create subfolders on your email clients. One reason you may be looking for this information is that you may have faced some syncing issues related to email client earlier so you wish to be doubly sure that you have created subfolders correctly.
Solution
Please note that Kerio Connect does not specify any standard way of creating folders apart from doing it using Webmail. You can refer to Complete Administrator and User Guides of Kerio Connect for the same.
However, it is possible that there are known folder syncing issues with certain clients on certain protocols such as IMAP on Thunderbird. This happens because different email clients use different internal commands to fetch/sync folders.
Similarly, certain sync issues could be possible on other clients. Following are some of these issues related to Apple Mail, along with suggested fixes:

You are advised to use Webmail to create folders initially to avoid any such issues. If issues persist, please open a Support ticket and share the details of the nature of the synchronization problems you've been facing, along with the details of the specific mail clients (and OS) used as well as the sync method.
